So here's my quandary; are the shells of, lets say, and MPC era F3 interchangeable with a modern era F3? My thought is to perhaps swap out in order to get TMCC and Railsounds functionality, as well as better traction, without having to purchase and install aftermarket kits and go through the unfamiliar and painstaking process of installing them. Seems like an easier route...thoughts?

It's hard to say. You may find that the shells are roughly the same size, but the screw mounts may be in different places or other smaller detail differences exist.
Maybe someone on the form has both and can do a quick test.

Adam is right - you cannot be sure of interchangeability between old F3 shells and much more recent models because the screw mounts may not be the same. This is what I have found with products made in the early 2000s. It's not an insuperable problem, however, if you are prepared to drill through the metal frame plates - but it's a messy job and you need to ensure that metal dust and scraps do not get in the motor and electronics.

If the shells are the same length/width, but the screw mounts are different (Common issue even with MTH) you could use magnets to hold your shell.

MPC F3 chassis frames were cast Zamac. Not sure what material was used on the later F3 chassis but what would be the purpose on changing shells? If you purchased a modern era F3 you would already have the chassis and shell.

I would purchase a tmcc set of Santa Fe from about 2004 or so. They are reasonably priced they run great and have sounds. I would not try to install pw shells on a modern set of engines. Why would you do this!!

Again, it was just a thought however, I recently saw a video of someone adding command control AND sound to a Williams F7 and it didn't look to scary actually as I'm not electrically or mechanically inclined. I may make the attempt and the kit(s) are not that expensive. I have diesels across the board from Lionel, MTH and Williams; some conventional, some command and having the remote control just makes it that much more fun and interactive, especially at my expansive club layout so I may put my skills to the test, or at least shadow someone who knows what to do.
